TEASER
An egg first appears on the screen, followed by sperm, and then fertilization. During this is Mulder’s voice-over.

MULDER (V.O.): We call it the Miracle of Life...conception. A union of perfect opposites...essence transforming into existence. An act without which mankind would not exist and humanity cease to exist. 

The egg is poked with a glass tool to be artificially fertilized.

Or is it just nostalgia now--an act of biology commandeered by modern science and technology?...God-like, we extract, implant, inseminate---and we clone...but has our ingenuity rendered the miracle into a simple trick? In the artifice of creating life can we become The Creator?...Then what of the soul? Can it too be replicated? Does it live in this matter we call DNA? Or is its replacement the opposite of artifice, capable only by God?

A picture of a healthy fetus now enters the frame, bathed in light.

How did this child come to be? What set its heart beating? Is it the product of a union? Or the work of a Devine Hand? An answered prayer, a true Miracle?...or, is it the wonder of technology, the intervention of other hands? What do I tell this child about to be born? What do I tell Scully? What do I tell myself?

ACT ONE

Scully and her mother decorate her apartment for her baby shower. Margaret tries to get Scully to tell her the sex of the baby. She tells her that she knows by the way that she is carrying it that it has to be a boy. Scully says then that she doesn’t have to tell her because she already knows. She won’t tell her either way, which frustrates her mother.

A woman that Scully does not know arrives. The woman is Lizzy Gill, who her mother asked to help Scully around the house. She also hints to her daughter that Lizzy is a good baby nurse.

Scully sits in her living room surrounded by her female friends, her mother, and Lizzy.

Scully opens her first gift, which is a set of two twin dolls—one boy and one girl. She jokingly tells them that that has got to be a conspiracy. She then says that she would be happy with just one healthy boy—or girl.

Meanwhile, Lizzy goes into Scully’s bathroom and switches pills from the one bottle.

ZEUS GENETICS
GERMANTOWN, MARYLAND

At the Zeus Genetics facility, Billy Miles comes in to see Dr. Lev. Dr. Lev tries to get him to leave, and then asks him what he wants. Billy tells him that he is there to verify that his work has been successful. He can tell that it has by the alien he holds in his arms.

Billy kills him and then throws a chemical on him and sets him on fire.

Doggett is cleaning his gun when there is a knock on his door. It’s Mulder. He gets Doggett to turn on the television. They watch the news story about the genetics facility being burnt down. Mulder thinks that someone is destroying all of the evidence. He tells Doggett that it involves Scully because her doctor worked there with Lev. Doggett comments that Scully thought that they were working with alien babies.

FBI EVIDENCE ANALYSIS CENTER
Mulder listens while Doggett meets with Agent Crane. Some agents are sifting through what was left after the fire, as Doggett asked them to. He just tells Doggett that Mulder isn’t with the FBI anymore and he doesn’t have to listen to him.

Meanwhile Mulder talks on his cell phone. After hanging up he tells Doggett that the local PD said that they have gotten in touch with everyone at the facility but Dr. Lev. Doggett asks if he thinks that they will find Lev’s body there. He does. He tells Doggett that Lev was the founder of the facility, and his cofounder was Parenti, Scully’s doctor from before.

PARENTI MEDICAL GROUP
11:47 AM

Mulder and Doggett go find out about Dr. Parenti.

Mulder picks the lock on the door to get in. Doggett asks him what happens if they get caught. Mulder quips that he will just say that he was there with him. They don’t think that anybody is there because it is Saturday.

Doggett enters Parenti’s office and calls Mulder in at what he sees. Before Mulder can get there, he is stopped by Parenti, who wants to know what they are doing there. Doggett asks him if it has to do with what is inside his office.

Parenti and Mulder enter the room. Along the wall are all the deformed babies. When Mulder asks him what he was doing, he tells him that he’s trying to prevent the kind of birth defects that they are looking at. Mulder asks what he did to Scully. He tells Mulder that Scully’s baby is fine and even she knows that.

Doggett gets Mulder to leave the facility.

Scully stands at her sink and takes her ‘horse pills.’ Lizzy comes over to tell her goodbye. Scully tells her that she appreciates her help, and that she didn’t know that she needed it. Lizzy tells her that it is important to her mother, which she realizes.

Outside a car pulls up and Lizzy gets in. It’s Duffy Haskle. She tells him that Scully trusts her now. He tells her that that is good, and that they are almost at the end.

ACT TWO
FBI ANALYSIS CENTER
8:22 PM

Doggett talks to Crane again. Doggett tells Mulder that they found teeth and are getting Lev’s dental records to see if it is a match. He also tells him that they found a lot of unidentifiable stuff, but that doesn’t mean that it is alien.

PARENTI MEDICAL GROUP
Dr. Parenti is in his office packing the baby jars when Billy Miles enters.

Mulder and Doggett decide to go see Parenti again. At first they can’t find him. Doggett goes into his office and calls Mulder in. On the shelf is Dr. Parenti’s head in a jar.

Mulder sees Billy who comes towards him.

Doggett calls to Mulder because he can’t find him. Suddenly Mulder comes crashing through the glass door, having been pushed by Billy.

As Billy approaches, Doggett shoots him in the chest a few times, but it doesn’t stop him, or even slow him down.

Doggett runs into a different room. He peers back around to find Billy gone and Mulder still lying on the floor.

Mulder sits at Scully’s apartment as she gently cleans the cut on his forehead over his right eyebrow.

Mulder tells them that Billy Miles is now an alien “human replacement.” Doggett however thinks that he was “whacked out” on some kind of drugs, because he must have not felt any pain when he shot him. He also tells him that in all of the X-Files, he claimed that aliens had green blood, but Billy bled red. Mulder says that it is something new and different. Billy was an alien abductee, returned after hideous procedures and returned in “perfect health”. Doggett says that the same thing happened to Mulder. He tells him that it didn’t, but it would have if Scully hadn’t treated him.

Scully asks Mulder why Billy was there. He tells her that he is destroying all the evidence. She then asks him what he was doing there, and he tells her that he was looking for answers, because Parenti was her doctor. She says that she knows that the baby is fine. Her new doctor, who she trusts implicitly, has checked her and the baby. Mulder tells her that he just wants to make sure that nothing happens and that the baby is born without any surprises.

Lizzy arrives and enters the room. Scully tells her that they just need some privacy to talk.

Lizzy goes into Scully bedroom and calls Haskle. She tells him that they are asking all the right questions. Haskle starts to tell her that it is all right, when suddenly Billy comes up to him.

Billy swings his arm out and decapitates Haskle, and then his head falls to the ground.

ACT THREE
DOWNTOWN WASHINGTON D.C.
5:18 PM

Doggett arrives at the crime scene and talks to Skinner. Skinner shows him Haskle’s body. He tells Doggett that it was an illegal cloning facility. Records show that Parenti, who was also working with Haskle, was monitoring Scully during her pregnancy. Doggett tells him that she said that the baby was fine. Skinner replies that he’s missing the point.

Unknown to them, Mulder has entered, and upon hearing this asks Skinner what point that would be. He tells him that he needs to talk to him

Outside, alone, Skinner asks Mulder a personal question:

SKINNER: There’s some business we need to clear up. Personal business, about Scully's baby, about who the father is.
MULDER: Ah, yeah I hear there's a pool runnin’ down at the FBI—placin’ bets.
SKINNER: I've had my suspicions. That is until I found out that you had questions. Questions about Scully's pregnancy itself.
MULDER: If you wanna to know ho the father is, that's Scully's business. But if you're asking me how a woman who was diagnosed as barren and unable to conceive is about to give birth in a couple days, that’s an answer I can’t honestly give.

Skinner tells him that in light of what they found out and of Scully’s due date, he needs the answers. He is obviously very angry and upset about the matter. He gives Mulder his cell phone to call Scully.

Scully is in her shower when the phone rings. She calls for Lizzy to answer it, but she gets no reply and the phone keeps ringing.

Scully steps out of the shower, puts on a robe, and answers the phone. Mulder tells her that he needs to see her. They have new information about her baby, and that there is evidence of interference by someone. 

Suddenly Scully hears something coming from her bathroom. She hangs up on Mulder and goes to check it out.

Scully finds Lizzy in her bathroom switching more pills. She starts to scream at her asking her what she is doing.

MEMORIAL HOSPITAL

Scully goes to the hospital to see her doctor, who tells her that they were just vitamin supplements, although she knows that it doesn’t make sense. Scully and her baby are both healthy.

Scully’s mother apologizes for what happened. She would never do anything to purposely hurt her daughter.

Skinner brings Mulder into his office to talk to Lizzy, who he wants him to listen to. Doggett has already talked to her. 

Lizzy tells them that she know that they would kill people for the research, but not like this. She tells them that she was working at the cloning facility long before sheep and cows were cloned. They were highly unsuccessful, but there was a lot of interest, and a lot of money. Mulder asks her where the money came from, and she says that the orders came from government men who are all dead now. The research continued anyway, but surprisingly they were successful with cloning using a human egg and alien DNA that they had had since 1947. Skinner asks about the success. She tells them that they created alien babies birthed by mothers desperate to conceive. She says that the alien babies died after a few days, but that they were mostly taking the dead babies’ tissue to use for stem cells for other research that she does not know about. All she knows was that is was going to be used for good.

Mulder starts screaming at Lizzy, asking what she did to Scully. Skinner tells him just to listen. Lizzy tells him that she was protecting Scully, and that that is the point. Scully and her baby are perfectly healthy. Scully’s baby is very special—something that one could only hope to create in a lab--a perfect human child with no human frailties.

Mulder runs out of the room.

Doggett follows Mulder, but is stopped by Agent Crane. He tells Doggett that Billy called from the facility and is ready to give himself up.

Doggett and some other agents go to the facility to pick him up, but he is not there.

Mulder arrives at Scully’s apartment and tells her to pack whatever she can’t get elsewhere, and that they have to go right away. She tells him that her baby is all right, but he tells her that they are after her—she is the one in danger. All he wants to do is protect her and her baby but he can’t do that at her apartment.

Suddenly the phone rings. It’s Doggett. He tells Mulder about Billy and that he’s not at the facility.

Suddenly the lights go out. The two of them run outside to the car.

Mulder and Scully get into the car, but it is blocked by two other cars on each end. Mulder smashes into the other cars but he can’t get the car out.

Billy is getting closer. They get ready to get out of the car, but suddenly Billy is knocked down and run over by a car.

The car pulls over and the window is rolled down to reveal that the driver is Krycek. He tells them to get in the car.

They hesitate for a moment, but then they see Billy rise off of the ground. Krycek tells them that they don’t have much time. The two get into his car and they drive off as Billy watches them.

ACT FOUR
Mulder, Scully, Doggett, Krycek, and Skinner talk in his office.

Doggett yells at them not to listen to him, because he tried to kill him.

Mulder tells Krycek to tell them about Billy. Krycek tells them that there are others just like Billy who are virtually unstoppable. They want to knock out any and all attempts of humans to survive the final phase when they come back to retake the planet. They answer to no one but their own biological imperative to survive. 

Skinner asks him what they want Scully, and she says that they want her baby. She asks Krycek why, and says that her baby is normal.

Krycek tells them that her baby is a miracle, conceived when she was barren. Mulder asks him if they are afraid of it. He tells them that they are, because of its implications that it could somehow be greater than them—something more human than human.

Skinner asks why before he wanted to kill Scully’s baby. He tells them that he wanted to destroy the truth before they found out. He doesn’t know how they did find out.

Mulder says that maybe the truth is that there is a God—a higher power.

Doggett thinks that they are all crazy for believing Krycek. He tells Doggett that he doesn’t care if they believe him or not, but they can’t take the chance that they are wrong. No hospital is safe enough, and they may not even make it out of the building.

Doggett calls for help so they can get Scully out safely. He talks to Reyes on the phone and she tells him that she will be there.

Once he sees Reyes driving in, Doggett calls them down to the parking garage.

Mulder, Scully, and Skinner get in the elevator, and Skinner Krycek that he can’t come. Krycek just smiles when the door closes (not really evil, more like “they need me”).

When Reyes pulls up, Doggett sees Billy. He calls Skinner back just as Scully steps out of the elevator, but Skinner gets her back in time before Billy gets there.

The elevator doors close and the elevator starts up. Billy runs up the stairs to catch them.

They arrive at the floor they were on before. Krycek is still standing there like he knew they were coming back.

Thinking fast, Mulder gives Scully to Krycek and tells him to protect her, which he does. They hide when Billy runs by and goes after the others.

Krycek gets Scully to the parking garage in time. Doggett is waiting there and tells Scully to get in with Reyes, and then the two drive off.

Meanwhile, Billy has caught up with Skinner on the roof. He is coming towards him and Skinner backs up towards the ledge and contemplates jumping. However, Mulder gets there in time and pushes Billy over the edge. Billy lands in a garbage truck. Before he can get out, the compactor squishes him.

Reyes almost runs into Agent Craig, who stops at the exit, and then waives them through and yells at them to go.

The camera pans to show the back of the agent’s neck, which has a familiar bump.
