TEASER
RALEIGH, NORTH CAROLINA
A eulogy is being given for Mulder as his friends stand around his coffin. The tombstone of he and his family can also be seen. Those attending the funeral are Scully and her mother, Skinner, Doggett, Kersh, and the Lone Gunmen. Scully is trying to hold herself together through the service.

Scully tells Skinner that Mulder was the last one. He lost his mother, father, and sister. She says that the said thing is that he searched so hard for the truth but he never truly found it.

Scully crouches down, picks up some dirt, and then gently sprinkles it onto Mulder’s coffin.

ACT ONE
THREE MONTHS LATER
Doggett and Skinner talk with Kersh in his office. Because Doggett found Mulder, he wants to promote him. He starts to tell the director how much Skinner had to do with it, but Skinner tells him that Kersh already talked to him and had him sign his transfer papers. Doggett tells Kersh that he will think about the offer.

Back in the office Scully and Doggett talk. Scully is now showing. As she talks to Doggett, a tired and sad look seems to continually stay on her face. Doggett starts telling her about the meeting, but Skinner had already told her. Scully tells him that it would be crazy if he stayed. He tells her that Kersh knows that she will be going on maternity leave in six weeks. If he leaves, Kersh will close the door on the X-Files for good. Scully tells him that she was in the same position before and that if he doesn’t get out now, he may never get out.

ATLANTIC OCEAN
OFF CAPE FEAR, NORTH CAROLINA

Out on the water, a boat sees something floating. Upon closer inspection the crew discovers that it is a body. The one man tells the others to call for help to have someone get it.

COUNTY MORGUE
WILMINGTON, NORTH CAROLINA

At the morgue, the medical examiner starts to autopsy the extremely bloated, decaying body. As the camera pans up we can vaguely make out the face that is Billy Miles.

As the doctor begins, his assistant sees Billy’s mouth move. He tells the examiner but he doesn’t think that it is anything until he sees it as well.

Doggett is woken up by his phone. Skinner wants him to meet with him. Skinner tells him about Billy Miles.

Skinner and Doggett drive to the cemetery where they are having Mulder’s coffin exhumed. Doggett thinks that he is crazy.  Skinner has to be sure.

Mulder is taken to the examiner who discovered that Billy was alive. When Skinner and Doggett arrive, the exam room is filled with observers who Skinner has kicked out. They open the coffin and Skinner steps up look. Mulder’s body is in the stage of decay. His future does not look so good.

ACT TWO
U.S. NAVAL HOSPITAL
ANNAPOLIS, MARYLAND

Scully sees Skinner standing outside the room and rushes over to him, crying and begging him to tell her that it’s true.  Skinner tells her that Mulder is alive but his body is dying. He tries to stop her from going in, but she wants to anyway. She tells Doggett that she has to see him. He tells her that he knows that she does, but he wishes that she wouldn’t.

Scully goes into the room to find Mulder in bed, hooked up to a respirator. She is upset and crying, but through her tears you can see a small smile form because he is there once more. She lays her head on his stomach and hugs him.

FBI HEADQUARTERS
6:36 AM

Doggett meets with Kersh in his office again. Kersh knows about the exhumation and wants Doggett to drop the
investigation—it looks bad for the FBI.

Scully goes into Billy Miles’ room. While she is standing there he has a seizure and his heart monitor acts up.

A nurse comes in, asking Scully who she is and what she is doing. Scully tells her that her partner is in the hospital as well and they both knew Billy. She also tells the nurse about his seizure, and that she should check the heart monitor because it seems to have malfunctioned.

Skinner is walking down the FBI hallway. He doesn’t look so well. He walks over to the elevator. Upon opening it he finds Alex Krycek. Skinner tells him to go to hell and the doors close. Skinner’s pain rises and he turns back around. When the elevator opens, he asks Krycek what he wants.

Krycek tells him that he only wants to save Mulder’s life. Skinner doesn’t think that Mulder can be saved. Krycek explains that Mulder has an alien virus, and he has the vaccine to stop it.

Billy is lying in his hospital bed when he wakes up. He is still really bloated and decayed. He pulls the tube from his throat and stands up.

Billy stands in the shower. The camera only shows his legs. Blood runs down the drain with the water. His skin starts to peal everywhere, and chunks of skin fall off. Healthy skin starts to show underneath the decayed skin. Soon all of the decayed skin has been washed away and all that remains are healthy legs.

Doggett walks into Mulder’s hospital room to find Scully still sitting there, holding Mulder’s hand. He tells Scully that he is concerned. She tells him that she is grateful that she knows him and grateful that he is concerned, but the decision to not open the grave was wrong.

SCULLY: Now, the truth may hurt, but it’s all that matters.
DOGGETT: What truth?
SCULLY: About what caused this.

Billy Miles’ nurse comes into the room and tells Scully to go with her. In the middle of the hallway, Billy Miles is standing naked.

ACT THREE
Scully questions Billy about what he remembers. He tells her that he remembers being on the ship. Doggett tells him about the men who found him, but Scully says that that is not what he means. He tells them that they took so many people, but now he understands—they want to save them.

Doggett gets annoyed and walks out. Scully follows. She gets angry saying that he won’t believe, even when all the evidence is in front of him. Scully tells him that she underestimated him and that he is really just bullheaded. He asks her if she believes that it is aliens, but she doesn’t answer him.

Scully is looking at brain scans when Skinner comes in. She tells Skinner that Billy Miles is completely normal, but something is wrong. It’s like he stepped out of his skin and literally became someone else and it could be happening to Mulder. Skinner cautiously asks if it could have anything to do with an alien virus. She questions this and tells him that they have been trying everything and if he knows something to tell her. He tells her that there may be a vaccine, but it doesn’t come without a price.

Doggett goes to see Absalom where he is being held. They talk about his prophecies. Doggett says that he needs his help to save someone like he saved the others. Absalom asks why he wants his help but he refuses to believe.

When Skinner goes to see Mulder he encounters Krycek. He tells Skinner that he will give him the vaccine, but in return he has to do something for him—he has to stop Scully from having her baby. He tells Krycek that he won’t do it. Krycek tells him that he and Scully both hold lives in their hands—he holds Mulder’s, and she holds that of her unborn child. The question is who is willing to sacrifice.

ACT FOUR
As Doggett walks down the hall to Mulder’s room, he sees Krycek walk out.

Scully tells Doggett that she thinks that Mulder has been infected with an alien virus that has kept him on the brink of death, but alive enough to be transformed into an alien. She tells him how it now makes sense that Billy seemed perfect. She saw Billy have a seizure and saw a second heartbeat on his heart monitor, which she had assumed then, was a malfunction. That will all happen to Mulder if they don’t do something. She tells him that she needs to keep his body stable so she can administer the vaccine. He asks her what vaccine, and she tells him it is the vaccine that she asked Skinner to get.

Doggett seems as if he is partially accepting what she is saying, but she doesn’t understand why. He tells her that Absalom said that if they had not healed the abductees that they found, they would have turned into aliens as some master scheme.

Doggett comes to Mulder’s room to find the door locked. He breaks it down and finds Skinner disconnecting Mulder’s respirator. Doggett yells that he’s killing him. Skinner breaks down and tells him that he has not choice. Krycek wanted him to kill Scully’s baby and that was the only way that he would give him the vaccine. He couldn’t trust Krycek. Doggett asks where Krycek is at.

Krycek is sitting in a car in the parking garage and Doggett is watching him, waiting for his opportunity. Doggett runs and jumps up to the car pointing his gun, telling Krycek to get out. Krycek swings the car and Doggett hangs on for a while until Krycek rams into another car and so he has go.

Krycek gets out of his car and takes out a vial and tells Doggett that it is the vaccine. He drops it to the ground and it smashes into pieces.

Krycek drives off.

When Doggett comes back, Skinner asks him if he has the vaccine. He tells Skinner that he was right that they couldn’t trust Krycek and he couldn’t do that to her.

Scully is in the operating room with Mulder when Doggett comes in. He asks her if Mulder is going to make it, and she tells him that she doesn’t know. She tells him that she doesn’t know how he could have know, but by keeping Mulder on life support they were incubating the virus and hastening it along. Doggett asks if she means that Skinner saved him. She tells him that when Skinner pulled the plug Mulder’s temperature dropped without affecting his vitals. Doggett asks her about the vaccine, and she tells him that if they can stabilize him and his temperature they can administer doses of antivirals. She thinks it could work.

Doggett’s cell phone rings and he leaves the room.

Doggett goes to see Kersh once again. The lighting now shows that the side of Doggett’s face is all bruised. Kersh tells him that he is back on the X-Files. It’s not clear whether he is giving Doggett what he wants or whether he is letting him know that he is angry and not giving him the promotion.

Scully is still with Mulder when he suddenly awakens. She is crying tears of joy that he is alive. The first thing that he says to her is “who are you?” and her face falls. Scully starts to get scared until she sees him laugh and smile. She tells him not to do that to her.

Scully rubs Mulder’s head and lays her head down on his chest and wraps her arms around him. He jokingly asks if anyone missed him. Then they both relax.

Doggett pops his head in the door, but upon seeing them thinks better of it and leaves.

The camera pans to show Scully and Mulder still lying content, for now.
