The episode starts off with clips from both the fifth season finale and the movie. Key points of the movie were told throughout the episode as need be. There is no tagline change.

PHOENIX, ARIZONA
5:46 p.m.

The first shot is of the sky in Arizona, showing the bright sun overhead. The camera holds on the sun to implement that this is Los Angeles. Panning down, a van is seen baring the words "Roush Industries." Two men are running down the desert towards the van. When they get inside one of the men that was already in the van picks a fight, calling the one a ‘dipwad’ and the like. One man in the van, Sandy, looks very sick. The man tells him that he has to wait to go to the bathroom; they’re not stopping again. We get a good look at his face. Something is definitely wrong. When they drop off Sandy at his house, he goes in, shaking. He turns the heater up, all the way up, and sits on the couch. It’s obvious he’s in pain. He looks down and the camera pans to his hand. It’s translucent.

The next morning, the one man comes to pick up Sandy, and when he doesn’t answer, he goes inside. He notices how hot it is. He finds him on the couch, a giant hole in his chest. He hears the alien that has gestated. The alien attacks him; it’s the same type of alien from the movie. He tries to crawl to the door, but he is attacked again.

Mulder is looking through some kind of microscope at burnt pieces of paper, when he is called into a meeting by OPR (this is the same room as in the movie). While AD Maslin is talking to him, Scully comes in late. The AD argues that what Mulder and Scully have told them about the virus, the bees, the corn, and the aliens, is hard to believe, and that they will be reassigned. They have no proof. Mulder argues that they do, that Scully was infected with the virus, that she is the proof, but when he turns to look to her for help, she stares ahead silently.

Once out of the meeting, Mulder and Scully talk in private. Mulder is mad that Scully didn’t back him up. She tells him that what she does remember about Antarctica is very little. She also tells him that she doesn’t think the virus is extraterrestrial. She believes there is a virus, but that it’s from this planet.

NEW YORK CITY
Cigarette-Smoking Man talks to the consortium about the resent attacks. He says that they made up a story about a crazy Indian on the loose to cover up what really happened. He explains that Sandy was one of theirs, and that he must have accidentally injected himself with the virus. It only took twelve hours to gestate, now it’s on the loose. The consortium says that they need to find it. CSM thinks they need to kill it.

Mulder talks to Skinner about the X-Files. Skinner tells him that their requests for reassignment on the X-Files have been denied. Mulder tells him that the X-Files were reopened because of them, and they can’t give them to someone else. He also says he knows how to restore the files. He asks if there was a vote. After a bit of silence, Skinner tells Mulder that is was unanimous, and basically that there are conspiracies within the government trying to keep him out and that there is nothing he can do for him. However, he tells Mulder that there is a file waiting for him in his old office.

The old office no longer looks like it did. It’s like a completely different room. Mulder picks up the file. In it is a picture of a man with his chest ripped open. It is obviously Sandy. Jeffery Spender is in the room and asks if that’s something for him. Mulder tells Spender that the X-Files don’t belong to him. Spender tells him that if he thinks that he’s replacing him, he’s wrong. He doesn’t believe in his paranormal ‘crap.’ Mulder wants to know who is working on the X-Files then; Diana Fowley walks in. Mulder takes the file and leaves.

Surgeons are shown in a room operating on someone’s brain. The camera pans up to show Cigarette-Smoking Man. He tells the doctors to bandage and dress the boy. They say that they’re not finished, that moving him now could kill him. CSM tells them that it’s the boy or them. As the camera pans down we see Gibson.

Mulder and Scully are the crime scene at Sandy’s house. Scully is arguing that they’re obstructing a crime scene without authorization. He doesn’t care. Mulder finds very large scratches in the wall, and Scully finds more in the floor. Mulder reads off of the report that the man was attacked by an African American who made the scratches with his bare hands. Scully thinks that it is impossible, and Mulder agrees. Mulder finds a fingernail wedged in the scratches on the wall, that he hands to Scully. She examines it, thinking it might be from an animal. Mulder says to her, "It ain’t Ru Paul." Mulder explains that the medical examiner’s report shows that the one victim (Sandy) died hours before the second victim. She says that means that the attacker didn’t leave after the first murder. Mulder says he thinks it was a celebration. She doesn’t understand. He thinks that an alien gestated out of the one man, which explains his chest, and that then it attacked the other. Scully questions that it’s just a newborn, and says that science aside it would have happened extremely fast.

A car drives up along Sandy’s house. In it are CSM, Gibson Praise, and an unknown man. Gibson is telling them that it was there (meaning the alien) but that it is gone now. The man wants to look anyway, but Gibson insisted it’s not there anymore and wants to know why he doesn’t believe him. He tells CSM he knows he’s afraid of him, which CSM denies. Gibson reads CSM’s mind saying that he thinks Gibson can destroy him because of what he knows and who he is. He also tells him that he thinks he can destroy him (Gibson) and will if he doesn’t find the creature. CSM replies by telling Gibson that he will find it.

Walking out of the house, Mulder and Scully are arguing. Scully tells him that she can’t just accept his theory.

MULDER: What does it take? For this thing to come up and bite you on the ass?

Mulder goes on to tell Scully about how he saw the aliens in Antarctica, and how she didn’t because she was passed out over his shoulder. She tell him that she knows, and believes him , but basically that she needs to know the science of it. There is a close-up as she takes his hand.

SCULLY: Listen Mulder. You told me that my science kept you honest. That it made you question your assumptions. That by it I’d made you a whole person. If I change now, it wouldn’t be right, or honest.
MULDER:
I’m talking about extraterrestrial life, alive, on this planet, in our life time. Forces that dwarf and proceed all human history. I’m sorry Scully, but this time your science is wrong

ROLLING HILLS
NUCLEAR POWER PLANT

Inside a power plant two men are working. The one addresses the other ‘Homer.’ There is a malfunction with a moderating gauge that Homer goes to check out. He hears something and follows the noise. Homer sees movement but isn’t sure what it is. He reaches through some bars with a wrench at a hand that is protruding. The alien attacks as the camera pans out of the plant. (Incidentally, I believe this is a set from the movie. If you look carefully throughout the episode, you will notice that it is where all of the cryopods were held. Mulder and Diana even look over the precipice of where Mulder had before when he saw Scully’s clothes.)

ROLLING HILLS
NUCLEAR POWER PLANT
12:17 p.m.
Mulder and Scully end up at the power plant crime scene. Spender and Diana are already there. Spender tells Mulder that only authorized agents are allowed on the scene. As usual Mulder doesn’t want to leave. Spender threatens to tell. Mulder sees Diana and tells her to let them in. She refuses to. He tells her that he hopes she knows what she’s doing, and who she’s running errands for. She says she thinks she does. When Mulder and Scully return to their car, Mulder sees something in the back seat and tells Scully to get into the car. It’s Gibson.

GAMEBLACK VIEW MOTEL
7:52 p.m.

Back at the hotel (which appears to be the same hotel room in "The End") Scully examines Gibson. His head is swollen, his stitches infected. He tells them that ‘they’ did this to him because he can read minds, because he can communicate with it. Scully asks with what, and he says:

GIBSON: You already know. You just don’t wanna believe.

The two agents talk privately in the corner. Scully thinks Gibson needs to go to the hospital, which Mulder finally consents with. However, Scully tells Mulder that she thinks Gibson is the key to everything, even if they’re not working on the X-Files right now.

When they get Gibson into the car, another car pulls up. It’s Fowley. She tells Mulder that she was given the assignment. That at least she can protect the X-Files. She explains how they were called to the crime scene, but by the time they arrived, the body was gone. She suggests that they go find the alien before the others do, because they will kill it. Mulder tells Scully to take Gibson to the hospital, and he leaves with Fowley.

Driving to the plant Mulder and Fowley talk about the X-Files. Diana tells him that Spender and herself had been called to the case. They kept in constant contact with the Nuclear Regulatory people, and that the NRC had told them they found a victim at the plant, but when they arrived to the scene, the body had already been taken away. They had sealed the #4 Reactant Transfer System, due to a heat malfunction, but that she thinks that it was legitimate. Mulder tells her maybe that’s why the alien’s there. It wants heat, needs heat. It had gestated abnormally fast, and maybe the heat activated it. Fowley says that it could spir on the virus and the rapid development of the entity. Mulder asks though why it is still seeking heat. She replies with a question, "What if it’s still growing?" She tells him she didn’t think he was under the impression that what they were looking for would make any sense in any conventional way. He tells her he wasn’t.

PHOENIX SANATARIAN
MEDICAL CENTER

At the hospital Scully’s telling Gibson everything will be OK. She says that he’s a very special boy and that he knows that. He says that he’s a very special lab rat, that he knows she wants to find out more about him for herself, and that they’re going to run more tests on him.

10:42 p.m.
At the plant, they see trails of a slimy substance. Mulder touches it and says it looks like someone has the flu. It leads them to where Homer was killed. Mulder sees something through the bars and reaches through to touch it. He jumps back. He knows something’s in there. He carefully reaches back in and pulls something out that he drops on the floor. Suddenly his cell phone rings (here he jumps startled like he did in the movie). It’s Scully. They ran tests on Gibson. She tells him he won’t believe what she found. Gibson’s DNA contains the DNA found in the virus. Mulder tells her he also found something and that he’ll explain later, for now, to take care of Gibson.

Back at the hospital one of the bad guy’s seen at the beginning of the episode is in Gibson’s room. When Scully goes to his room he’s gone. No one in the hospital knows where he went.

The unknown man is shown transporting Gibson.

At the plant Mulder and Fowley see shadows of the man pulling Gibson along. They chase after them. Meanwhile, the man is asking Gibson where the alien is, and he tells him it’s somewhere. The man gets annoyed. Mulder arrives at the door to Gibson and the man. He bangs at the window, but he won’t let him in. Fowley tells Mulder she’ll try to find another entrance. Suddenly they hear the alien. Mulder is still pounding on the small window. It attacks the man and blood is all over the window and everywhere. Fowley shows up, but she’s not alone. She has backup with her, and she’s pointing her gun at Mulder.

Mulder and Scully are once again in the OPR meeting. Still thinking they’re crazy, the AD tells them that they will have nothing to do with the X-Files and to stay out of them. They are reassigned under AD Kersh.

Mulder is sitting looking through the microscope at the burnt files again, trying to decipher more of them. Scully walks in and Mulder asks her to shut the door so they won’t see him completely ignoring what they just told him. Scully shows him Fowley’s report. She put nothing about the alien in it, claiming the man at the plant was hit over the head. She never even mentioned Gibson. Mulder tells her she’s doing it to protect the X-Files. Scully says that it seems she’s protecting everyone except Mulder. Then there is this exchange between the two:

SCULLY: It all comes down to trust. I guess it always has.
MULDER: You’re asking me to make a choice?
SCULLY: I’m asking you to trust my judgment. To trust me.
MULDER: I can’t accept that. Not if it refutes what I know to be true.
SCULLY: Mulder these are test results. DNA from the claw nail we found, matching exactly the DNA from the virus you believe is extraterrestrial.
MULDER: That’s the connection.
SCULLY: Which matches exactly DNA which was found in Gibson Praise.
MULDER: Wait a minute, I don’t understand. You’re saying Gibson Praise is infected with the virus?
SCULLY: No. It’s a part of his DNA. In fact, it’s a part of all of our DNA. Except in Gibson it’s turned on.
MULDER: So if that were true, that would mean that Gibson is in some part extraterrestrial.
SCULLY: It would mean that all of us are.

Back at the plant Gibson sits looking back to where Homer was killed (I think it’s a generator). They alien is submerged in water. He skin is falling off. His eyes are changing. As the camera pans away, it looks like one of the typical grays.
